I want to make a large room with the ceiling being bared by fences, and glass. So I stack 2 rooms, put the fences texture on the side of the room Lara will be in, and the glass one in the room above. In game, both kinda "overlap" and I can't see the effect I wanted, glass barred with fences.

You could try adding a 1 click high room in between the two rooms; you then have two ceilingdoors slightly above each other; you can texture the bottom one with the fence, and the top one with the glass.
